Pickup in-store and Shipping Address are different panels and there is a code which handles showing/hiding the panels. If you modify the markup you should carefully check if everything is working as expected.
We haven't made such customization so unfortunately, we can't help you about this change.

The One Page Checkout always preselects one payment method by default and this can't be changed because it is required a payment method to be selected to build some of the checkout panels.
